Possibly a minor cleric guild bug.

After joining the church of the three I can teleport from NG to Nivarian library and then from library to city center, but in order to return to library and teleport back to NG I need to pass reputation check. Shouldn't the church members be allowed to enter without rep check?

Yeah, that's an odd check at the door. You can teleport into the place, talk favorable to people inside but not welcome at the gate... might need to add a guild check at the door.

If character is Cleric then Guild member check, if Cleric but not a member of any Guild or member of Warrior Guild then Reputation check, if Any other class then Reputation check.
