Does the damage bonus given by the Staff Mastey skill also benefit the damage dealt by spells when using a staff?

Well, that's the first time this confusion has popped up.

Staff Mastery increases damage done by STAFF weapons (2-handed mage weapons).
Wand Mastery increases damage done by WAND weapons (1-handed mage weapons).
